History

The station opened on 23 September 1908 as Nagatsuta Station on the Yokohama Railway, between Higashi-Kanagawa and Hachioji. The Railway Bureau leased the line in April 1910. It was nationalised on 1 October 1917 as part of the Yokohama Line. In 1942 the army laid a siding to a munitions site that is now Kodomo-no-kuni, and this later became the Kodomo-no-kuni Line. Freight handling ended on 16 January 1960.

The Den-en-toshi Line was extended to the station on 1 April 1966, and the station opened under this name that day. Parcel handling ended on 1 October 1966. The Kodomo-no-kuni Line opened on 28 April 1967. The Den-en-toshi Line was extended to Tsukushino on 1 April 1968. The Den-en-toshi platforms were made into two platforms and four tracks in March 1977.

Freight handling resumed on 31 March 1987, and JR East and JR Freight took over on 1 April 1987. The reading of the name was changed from Nagatsuda to Nagatsuta on 13 March 1988. Automatic ticket gates came into use on 5 November 1992. On 3 December 1994 the Yokohama Line rapid trains began stopping here, the first rapid stop added on that line. The Kodomo-no-kuni Line was transferred to the Yokohama Kodo Railway on 1 August 1997. A new west exit opened on 29 March 2000. Suica came into use on 18 November 2001, and PASMO on 18 March 2007.

The north side redevelopment plan was approved by the Yokohama city planning council on 16 November 2007. A south lift came into use on 1 April 2012, a north footbridge on 28 August 2014, and the north station square on 31 August 2014. A north escalator came into use in 2015. The station shopping area was renewed as Etomo Nagatsuta on 28 April 2017.

Movable platform doors came into use on platforms 3 and 4 on 9 December 2018, and on platforms 5 and 6 on 17 March 2019. JR East began smart platform doors on 13 April 2021. The green-window ticket office closed on 19 January 2022, and a talking reserved-seat ticket machine was installed the next day. The commuter pass office closed on 30 April 2023 and was later turned into a shared office.
